I have done my M.Sc. degree from Annamalai University during session 2003-2005.Which completed in 2007 .My PCPs , Practicals and Practical examinations were conducted in university itself. But my written examinations were conducted in Punjab which is against notification of UGC about territorial jurisdiction in year 2013 .As my degree completed before the notification ,Can it affect me during emplyoment? Punjab Government is regularizing the jobs of other candidates but not ours because of out of territorial jurisdiction.

Your degree is valid, despite the notification. The territorial jurisdiction rule is applicable only after 2010, and since you completed your degree in 2007, your degree is valid. (see UGC's notification at http://www.ugc.ac.in/pdfnews/4756427_English.pdf where, on page 2, under B, it mentions 26th May, 2010 as the date from when degrees from these off campus centres will be invalid.)
